  • Zotero - this works as a firefox extension
  • Connotea - like del.icio.us, for sharing references, open source but not many features
  • CiteULike - share academic citations, free but not open source
  • BibMe - web-based bibliography maker

Web-based, host it yourself: PHP-based, you have to install them on your own server

Desktop applications: The advantage of these is that you can store the actual papers, too
